If the 2 flat files have the same structure,then we can go
for filelist concept in informatica.

only one source qualifier is needed and the source should
be either of the flat files.

if you have the same file structure.you can configure
indirect loading in the file properties tab of the
session.You will need only one source qualifier
transformation.

if both the files are same in structure you can concat into
one file using Unix or dos scripts and call the unix and
dos script before execution of the session in ur workflow

This would automate the process and you will not ahve to do
it manually

Source Qualifier transformation applies to only for
databases and not for flat files (upto versoin 7.x) but i
have no idea on later versions.

It just acts like a label and we cant configuare or use any
of the properties in source qualifier if the source is flat
file.
