What i can think of is related more with the admin setup for Cognos.
Got to Cognos Administration -> System->Status
Under BatchReportService add the below parameters:
RSVP.EXCEL.EXCEL_2007_LARGE_WORKSHEET - <true>
RSVP.EXCEL.EXCEL_2007_WORKSHEET_MAXIMUM_ROWS - <increase the row limit here>

In continuation to my admin related change above I figured that using Excel 2007 can address this issue too. The limit has been increased on 2007 and all versions above it.
