Electrons and protons are different particles with opposite charges. The reason they have the same magnitude of charge despite having vastly different masses is due to historical convention. Electrostatics was established before atomic structure was discovered, so it was assumed that positive and negative charges would have equal magnitudes for symmetry reasons.
