The criteria for LTQ (LC-MS/MS) SEQUEST search include setting up mass tolerance, precursor ion charge state, dynamic exclusion parameters, and fragment ion mass tolerance. Additionally, database searching parameters such as enzyme specificity, missed cleavage sites, peptide and protein minimum and maximum mass, and false discovery rate (FDR) should be defined.
