In SAP SCM, to manage a cancelled goods issue for an order, you can use the Order Change (VA01) transaction. Navigate to the order you want to modify, and choose the 'Change' option. Then, select 'Change Deliveries' under 'Order-Related Activities'. Here, you can delete the cancelled delivery or create a new one with negative quantities for the cancelled items.
