The neutral to earth connection in my industry is showing a zero reading
(shorted). I have a machine which has to be installed where neutral to earth is
not shorted and shows a leak voltage <3 Volts. Please suggest me how it is
possible.

Possibly your machine required an IT wiring which is unearth neutral. Your machine may required only a PE and the PE electrode shall be installed at a distance of 1.5 longer than your transformer/ neutral earth electrode length.
The isolation transformer will also create harmonics and required to dissipate.
