Stopping an instance suspends its operation but retains all the data on the EBS volumes, whereas Terminating an instance permanently deletes the instance and removes all associated resources. When you stop an instance, you are only charged for the EBS storage, while when you terminate an instance, you will be charged until the storage is deleted.
